If you fit (small) railguns on a taranis, the rails on the upper turret hardpoint collide with/go into parts of the hull. Please find a solution :-)

Don't worry mate, I've encountered this problem too. Everything should be fine in-game. Of course, people have reported that skills were reverted all the way to Lvl 0 again but it doesn't sounds like that in this case :-P Good luck to ya!
